I believe the way to go is sieve. Exim has some build in capabilities, but I let my IMAP Server (dovecot) filter mail. There are even plugins for squirrelmail to edit filters via the sieve daemon - works like a charm and is a clean and easy setup.

i use courier imap with Maildir .
